Would home filtration systems water are effective in protecting against biological weapons / germ warfare? Examples of filtration systems are the same faucet filters and pitchers? Also full filters, etc etc. Recently, many films have used the water to spread an infection of the chemicals, biotoxins, and so on and they somehow pass through water treatment facilities typical even if the source is infected rather than a point of contamination after treatment. (Probably just a flaw in the logic of Hollywood)
You're right, there is a lack of logic, factories, however, the water treatment are designed to the known risks of water to be treated, it is possible.

Most rely on filters and activated carbon that will not take any.
I'd be more worried if airborne attack, as it is much easier to organize and harder to defend.

It is true that the treatment plants the water can stop biotoxins, but the fault is in your logic. To infect the water supply everything you need to do is to overcome the pressure at a hydrant and intorduce biotoxins in the mouth. Although this would not result in a widespread epidemic, it would instill fear in the security of water supply. Most attacks are aimed at creating fear and not just casulties of the attack. A charcoal filter is not very useful against one of these attacks. The filters at a water plant are used to obtain solid water. A biotoxins would likely need more Tham chlorine or another disinfectant to make water drinkable. So you do not get it through the mill-water plant to create a problem. You can create more problems by bypassing the water plant and the injection of the toxin in all your fire hydrant.
